It seems that SHP Builder doesn't like JASC palettes (accidentally exported .PAL from a image as JASC). I fixed this by opening the .pal file in OS Paletter Editor and saving it as TS/RA2 palette.

yes, JASC palettes are only supported when you load them via the menu for the currently open SHP.
But you can't use them for import.

reported a while ago here for the case of alphaimage import

OS SHP Builder wasn't really created to use JASC palettes at all. Their support, in the way it is mentioned by LKO, is a mere accident.
