Giant Squids are large sea creatures lured in from the depths by Yuri's Cabalists. Through careful calibration and research into the correct alpha wave signals the Giant Squid is lulled into control. Further enhanced by operant conditioning the Squids become loyal almost mindless creatures under Yuri's control. The Squids are also given further enhancements such as implants and genetic manipulation to the creatures DNA Structure. Overall giving Yuri a much needed main Naval Scout Unit.

The Stingray has a Deploy Weapon which damages lightly & disables enemy naval units.

Well, if you consider the fact that Squids have mindcontrol equipment on them, it would actually make sense.
MC equipment is offline, squid is stunned.

But mind control device only controls mind, not disables it/damages it.
Brute has that too and he still cannot be affected by such things.

Brutes are too simple minded to mind-control.

The Giant Squids informed in RA2/YR Tid Bits imply they are trained not by mind control but by Pain or Pleasure. If they do the correct action they get a stimulus if not they get zapped. If you zoom in real close on the Giant Squid SHP you can see it has some Electrodes stuck near its brain.

If its bothering you that much then I guess I could make the Squid & Dolphins immune to EMP.

Fine they're mind controlled but its not that typical mind control.

Though I'm not sure if you can consider stimulus/pain electrodes as mind control.

Or as OmegaBolt says... The collars which also have the electrodes are calibrated to a specific signal.

That's just a type of learning. IIRC it was called operant conditioning or something like that.
